It could treat it more or less like a new consonant. One context where this could be a problem is with the word used as zoi-delimiter. zoi (word) .... (word). Since {saras} and {sarat} are two different words, using {sara-} as an ambiguous notation that could stand for either can be a problem. The different allophones of "r" are not really a comparable situation, because "r" is just one phoneme, no matter which allophone you use to realize it.
