First of all, the reason why Lojban in a logical language is because the grammar is based on predicate logic. Beyond that, very little of Lojban is how it is because of some underlying logic.
That said, the reason why cy. is pronounced "sh" is simple. In English, c is pronounced in two ways; in the way s is, and in the k is. Since Lojban, unlike English, is a phoenetic language, that means that in Lojban, something with the sound of "s" is always spelled with s, and something with the sound of "k" is always spelled with a k, which means that "c" as it is in English doesn't exist. The creators gave cy. the "sh" sound for the same reason it gave xy. the "kh" sound, didn't include "q", "w", or "h", and made "y" always a vowel- to remove overlap between letterals and make a large variety of sounds be typed with only one letteral.
